What's wrong with my email?

I'm using my own domain with a shared web hosting plan. I usually use Apple Mail as my mail client and have chosen to delete my mail from server after downloading. However, when I log in though web mail occasionally, I always find a few old messages still in my inbox. What's going on? Should I be using IMAP instead of Pop? what's the difference?
